Do you think they were doing this because of Jesus' words or in spite of them..say Mark 12:31 'Love your neighbor as yourself.' There is no commandment greater than these." or Matthew 5:34 'But I say to you, Love your enemies and pray for those who persecute you'?

Perhaps they were inspired by other words of Jesus: Matthew 10:34-36 "“Do not suppose that I have come to bring peace to the earth. I did not come to bring peace, but a sword. 35 For I have come to turn “‘a man against his father, a daughter against her mother, a daughter-in-law against her mother-in-law— 36 a man’s enemies will be the members of his own household.’
I often wonder if I read the God Delusion how Atheists read the Bible what I could 'prove'.
Come on Stew..please. This is describing what will happen for those who choose to follow Jesus. Just like Jesus' disciples who suffered and died for him and just like how millions of Christians around the world still suffer today for being Christians. When I became a Christian many people in my own family were angry and many friends left me, this is the sort of situation he is describing, no 'normal' person would read this as anything like a prescriptive statement to hurt other people for Jesus!
What is the sword he is talking about, if Jesus is talking about peace, what is the opposite of peace..strife..disorder..suffering etc that's what he is getting at by a sword. Jesus brings peace to the individual who embraces him, peace between man and God. However such a decision may cause social and relational strife as a result.
'for all those who live by the sword [physical sword in the contest] will perish by the sword'.

The verb translated set against is literally 'separate'. It was careless on my part to quote Matthew because whoever wrote that gospel is guilty of shoehorning in any old OT passages to make it look like fulfilled prophesy. Basically he just made stuff up.
I'll grant you that in the the case of the St Bartholomew masacre, and all the other instances of Christians slaughtering each other and others that they were not Proper Christians(TM) if you'll concede that an image of slaves in chains is a valid represenation of Biblical slavery as described in Leveticus 25:44-46
